This staff-voted accolade sees the company appearing at number 65, two places higher than in 2011.
Flight Centre Group UK Managing Director Chris Galanty said the company was committed to ensuring its employees were happy through a range of benefits that promote a positive workplace culture.
"Flight Centre's people are its greatest asset and we have a strong focus across the company to provide opportunities for development and career progression," he said.
"We have a set of philosophies in place that support a healthy work life balance and we recognise the importance of rewarding hard work.
Award nights, performance-related pay, travel discounts, free in-house financial advisors and a flat structure where employees have access to leaders at any time, are some of the benefits our company offers."
Mr Galanty said being recognised among the Top 100 was an outstanding achievement for the company and was great for employee morale.
"Our team of travel experts are passionate about travel and eager to provide genuine advice to fellow jetsetters from their own personal experiences, so we do everything we can to encourage their success."
This year, 1082 organisations applied to achieve 'Star Status' in the awards. Flight Centre Group UK is one of only 515 that were accredited. It achieved two star status, excelling in particular with its leadership and team ratings.
The full Top 100 list supplement will be available in the Sunday Times on the 4th March.
